Possibly in Settings ▸ Open/Save, you have checked ON the "Automatically save unsaved changes when closing" box.  I agree that behavior is unexpected, though.  We'll re-think how that works.

Apparently I had some changes in at least one of my several open bookmark collections.  When I closed the application, it asked me how to handle this, and I selected "Review changes".  The application closed without doing anything else. This was version 1.1.24.
