No, we don't do that.  In Smarky, you only see the Favorites Bar only once.

Hello, Eric.  Apple doesn't give users much instruction in their terminology, so describing stuff like this is often difficult.  I shall try to explain what you said using the correct terms.

In Safari, you have a Favorites Bar, which is a line of text near the top of the window.  It is sandwiched between the window title bar (which now includes the URL address field) above, and the browser tabs (if any) below.  If there is only one web page being displayed in the window, the tabs are absent and the Favorites Bar sits above the browser content.

If you click in the main menu > Bookmarks > Favorites Bar, you will see the same bookmarks.  This is indeed two different views of the same bookmarks.  That is the way Safari 8.x is designed by Apple.

These same bookmarks are also seen in Smarky, in the Favorites Bar.

I use Safari and haven't synchronized Safari and Smarky, yet. As I understand them---bookmarks accessed through tabs below the toolbar and bookmarks accessed through bookmarks item in menu bar---I don't see any difference between them. In my setup they are identical. Same items accessed and displayed in differently.
