Hello, Steve.  It looks we never got around to adding that to the Help Book (bug is now filed).  Hover over the menu item Bookmarkshelf > Consolidate Folders.  It is probably what you want.  You may need to run it several times if you have nested empty folders.  If it does something you don't like, you may Edit > Undo.

Hello Jerry,

I've successfully imported my bookmarks from Safari and removed duplicates, which I had 100s of because I used to use Xmarks and ended up with sync loops when browsers started to do their own syncs.

Anyway, is there a way to remove 100's of empty folders I now have?

If not, perhaps you may consider this as a feature request.
